I have disabled Application mode for Messenger page and it works fine now for me. Let me know please if you still have any problems with it.
Application mode is used only for standard UNA pages. Messenger has own structure and way to work, so App mode don't need to use on Messenger page.

Top block icons can be changes via studio/builder_menu.php?page=items&module=bx_messenger&set=bx_messenger_jot_menu area. But bottom icons still in text-area.html file and can be changed only here. You can send me the icons, I will change them for you.

I will send them when I get home and thanks. What is recommended size for icons?
