Modules auto-update isn't running automatically if you disable automatic modules updates. It maybe a problem especially when system files were updated and modules aren't. In this case modules must be manually updated ASAP, or site maybe not working when old modules versions are still in place.

Regarding update error in the email. Could you please specify if you modified any files in Payment module?
