That report link to github is for badges and not notifications counter. Did you post the wrong link by chance?
If you are saying about the following counters
then it's a correct link. All this counters are menu items' bages.
Ahh OK - When I hear badges, I think of the module "badges". Those were having issues earlier too so, I was a little confused. Thank you.
