Alright I was trying to update our community site in the wee hours of the morning when no one is likely to use it, and the update is not working. I set my PHP limits pretty high in comparison to the test site, can't be that. I checked my sys_modules log, and it has thousands of lines of the same error code:
Jan 11 08:57:02 [0] CRON : [upgrade] Cannot get a list of modules which require to be updated.Looking at it, I had automatic updates enabled, and it's been unable to do one since last July - that's why there are thousands of error messages.
I did the server audit, and everything comes back as OK, but it says the php version is undefined despite detecting the version:

Actually I think I know what it is. @LeonidS remember the issue we had last year where I had installed "Classes" and got errors, and when I uninstalled it parts and pieces were left behind? You tried to remove it manually, but that also did not work completely.
Would unremoved parts of an uninstalled module cause the "[upgrade] Cannot get a list of modules which require to be updated." error?
